Engineer charging for both roof and floor areas!

Hi,
Am planning to construct 1st and 2nd floor for my existing ground floor home in Bangalore.
My existing home is east facing and is "L" shaped. I plan to put pillars in the open South east corner and construct the first floor.
When asked for an estimate my engineer has charged for the ground floor extension as:
1) Cost of pillars and staircase
2) The entire roof area which would cover the south east corner.
Now, as per the 1st floor plan, a Kitchen occupies that corner and he's charging me again by including this kitchen area again in the 1st floor area calculation.
I feel I am being charged twice for the same area, once as the Ground floor roof and again as the Kitchens carpet/floor area?
Is this right? Please advise.
