I am limiting my comments to the design flaws only ,since other things could be as per requirement your architect would have done.There are many basic mistakes in the dwg.
1.First floor common toilet wash basin locations is not practical at all .U cannot scale down the fixture sizes to make them fit in the dwgs
2.All your beds are shown with head boards facing wardrobes or middle of the room , not sure about the intention behind it. If its vastu reason then i would suggest re look at your entire planning .If you cannot get a plan with perfect bed positioning there is no use of this design in total .
3.Utility in the ground floor is of no use except for cleaning utensils on floor (traditional old type ) , if you place a sink in the utility you cannot have washing machine and 3' width is really small rather i would suggest to reduce the kitchen size and make the utility usable
4.Utility is touching to the boundary wall and then you closed either sides of the utility there by you wont get any lighting if the neighbor also touches his building in the same point.If you dont provide a roof utility will be of no use when it rains , if you use poly carbonate sheet it becomes heat camber with no ventilation.
5. Laundry room is much bigger than common toilet in SF, you need more space to take bath not to wash cloths .
I sincerely suggest to re look at your plan in total than repairing it and spend more time to understand how the service areas( kitchen/ utility /toilets/ carparking etc) works in reality .

Having been though planning and constrution recently,It appears that this design was done by someone who does not have much experience in planning/architecture. There has to be good ventilation of air and light for all rooms and free flow of space to help the movement easy inside the house. It is good to have a feel of various room sizes and practicality of furnishing and using them before finalizing the plan to avoid rework during construction/ regret later. If needed just check your current residence room size using a measurement tape and visualize how the proposed room sizes will fit your desired furniture size/position, people movement, cross ventilation, light, privacy and vaastu!
Seeing all floor plans attached, I also feel it might be better to start with a another architect with good referrals than proceeding with the same guy trying to improvise the plan. Don't waste your money and time with the same guy!

I reviewed the pricing estimate and here are my observations:
Reference rate for granite tiles at 75 is very low. You will only get Sadarhalli for it, would not advise this granite for flooring.
Reference rate for anti-skid flooring at 35. You get really crappy tiles. Budget 50/sq.ft excluding laying
Ref rate for vitrified flooring is 60. You can get simple and half decent tiles but you may not like such designs.
Ganite cooking slab - 40mm thick - not required. 30mm is more than sufficient
TW main door - no thickness, whether melamine or any polish is done?
Honne wood - ask what is the reference rate of it?
SS Staircase handrail cost at 3.4 lakhs looks out of place. SS handrail looks tacky in a residence, more suited for a business area. (again my personal opinion). You are better off with MS supports with wood handrail (wood is warm to hold for older people during winter and has better grip)
MS Gate - no gauge is mentioned.

The new plan looks good. Only thing is you need to check with your structural engineer that if the pillars/column can be planed according to this. Also, the bath room size is shown as 4 feet. After laying tiles, finishing space available will be around 3' 6" or 3' 7", which will be very small to move around. Please look in to that.

2. Bathroom entry from Kitchen area is not advisible.
3. If possible, swap the dinning area with the c.bathroon.(ref Pic).

1. North East balcony to be removed as it doesn't serve any purpose( exception for Corner sites). By removing you can get additional ventilation to ground floor.
2. Dinning area window size to be relooked. It may pose difficulty for placement of sink/Washing machine/Dish washer or plumbing.

2nd floor - the tub area is too large unless you are going for jacuzzi. You can easily reduce if you are going for normal tub (6.5 feet length and 3 ft depth).
I see the offset on the sides as 2 feet and some places as 1 feet. I understand your inclination to maximize your space but very little air, light would come through with small offsets and it will also feel claustrophobic with another house right besides you who may or may not leave any offset. Go for 3 feet offset on all sides, you will thank yourself later.
Ground floor - toilet is right besides the kitchen, absolute no-no. You can probably think of moving the bedroom to the living area and vice-versa and consequently the washroom problem maybe solved. The living area then would be an extension of the kitchen

I suggest you to go with spiral staircase design which will give very good luck to the duplex house.
